Best way to regain Bottom end? and long term storage

What is the best approach to regain lost bottom end torque? This is
slightly off base from the original thread but related. To keep this short
I won't bore you with the details, but I recently had to move from the
stock cast iron manifolds with 3-1/2" exhaust (in my boat) to a
free-flowing (header-like) manifold with 4" exhaust. Mufflers were also
added at that time. The engine never had great bottom end and now its
worse. (I knew that would happen.)

Max RPM is around 5000-5500. I suspect an RV type cam and maybe a new
intake manifold might help but I'd like to hear some recommendations. As
for manifolds, I am height limited under the engine cover.

FYI, on long-term storage. Mercury Marine markets an "engine fogger" that
you can use in place of pouring motor oil down your carb. (I never thought
that was a good idea.) I'm not sure what its made of, but it resembles
motorcycle chain lube. It comes in an spray can. They recommend running the
engine till fully warmed, shut off fuel supply, and spray right down the
carb throat till the engine either stalls or runs out of fuel. Then pull
each spark plug, attach the nozzle tube (extension) and spray down into
each cylinder and replace the plugs.
