Alternator and regulator questions

The Ford wiring diagram that I have for the Cobra shows two
ways to connect the alternator and regulator.

1 - All 4 (I,A,S,F) wires on the regulator are connected to something.
"I" goes to ignition, "A" goes to the alternator "BATT", S goes to the
alternator "Stator" and "F" goes to the alternator field coils.

2 - Only A,S and F are connected."F" goes to field, "A" and "S" are shorted
together and go to the ignition. Alternator "BATT" goes to the battery.
The Alternator "Stator" is left floating.

What are the drawbacks for the two methods and why? The Mustang book that
I have (Haynes incidentally) shows 65-70 using method one, 71 using method two
and then back to one again in '73.

LA Exotics have pushed enough wire through the firewall for method 2, but
before I start cutting I'd like to understand the drawbacks of 2, if any. Also
they did not leave a wire for the Holley electric Choke, they suggest instead
that I connect this to the Alternator Stator (which is floating in Method 2).
Does the Stator pump up to 12V when the motor's running (induction?).
