Won't Idle in For or Rev, other Q's

So here is the story, I bought a 1967 Mustang with a 289/Auto about two
years ago. The previous owner had a Mallroy ignition setup on it. Long story
short it stops working. I replaced the entire distributer with a Pertronix
HEI system.Very slick. Also it looks like he removed all the smog stuff and
also installed a Holley 4150. Anyway my first question...
1. When we timed it there were only marks on one side of TDC, is this the
stock setup? Shouldn't there be ticks on both sides of the mark for TDC.
2. When it warms up it dies when I come to a stop. If I put it in Neutral it
will idle but will occasionally die. If I go from neutral to driveand take
my foot off the brakje it will die most but not all of the time, in reverse
it dies all the time. What does this sound like? When it is cold it runs
like a dream.
Also, we replaced the power valve, checked and rechecked the timing, no
vacuum leaks (that we can find) and did a quick check of the wiring.
3. There appears to be a fuse block under the drivers side dash with glass
fuses in it, what is this for?
4. Has anyone converted to a new style 5.0 with fuel injection??
I am new to the Ford camp after owning and racing a late model Z28.

Check the spark plug gap. With the electronic ignition the gap needs to
be a lot more. Start with something around .050.

1. Always the marks are before TDC. You advance the ignition before TDC to
compensate for the time it takes for the spark and flame front to fully
arrive while the piston comes to TDC.
2. I would check the neutral safety switch on the transmission
3. The fuse block controls all the electrical circuits in the car.
4. Many have switched to a late model efi system and their are several
companies like Windsor Fox that cater to that market.

I would read all the plugs and probably do a compression check depending on
what the plugs look like.
I think someone else already suggested checking for vaccum leaks.
